Its a shame that the 'secret' room may not actually be a secret, but it makes sense, the room did not seem to be complete (free floating objects on rooftops and whatnot). I think I had a similar experience as well, though entirely unintentional. Loading my game (started near the security door) I found it was locked, so I went straight to sector 06 only to find that the glyphs (along with the BELIEVE graffiti) were not present, none the less, when I went back to the door immediately afterwords, it was open.

If this was only a loading error, could any of the other disappearing / changing glyphs be due to a similar issue? (magic wall?)

I know the area your describing, and if there is in fact a floor glyph there, then they are not unique, as I know of at least one other.

Over the next few days I want to start mapping out the locations of the 'simple' glyphs, in order to give us all a better reference to refer to, and to see if there is any sort of pattern to their placement. I will be sure to note the presence of any strangely placed glyphs as well.

About that screenshot Kenji posted, when I first looked at it I immediately connected the numbers (9, 7, 2) with the blacked out areas, as all three (unless I am mistaken) are completely or partially blocked off.

I did notice one, in one of the back alley areas (I will have to check for the location later), it was a blank 'Y' glyph, fairly large, and grouped with more dead elites and blank glyphs.

Theorizers / SGP: Theory - Levels of glyph significance

     While wandering Mombassa Streets last night, I noticed a trend that I'm sure many of you have noticed as well, glyphs seem to have different levels of significance. For example, the two types of glyphs with symbols in all three areas seem to be the least significant, as they never seem to change, and are often found near audio logs and weapons. The next level up, are the glyphs with one SI face and two symbols, I put them one level higher than the basic symbols only because they are unique, of a limited quantity, and are only found in one area. I don't yet know the significance of these glyphs. I think the most important level of glyphs is at the moment the blank 'Y' glyphs (I call these reactive glyphs, because of the role they played in opening the secret door). These are the glyphs that really catch my attention, as they are always found in the presence of dead elites, and can be found all over the 'Squidhenge' obelisks. I also include the 'sad' super mono-glyph in this category. The final level of glyph includes the mono, di, and tri super glyphs. Because of their tendency to appear and disappear when as yet unknown criteria are met, I call these indicator glyphs.

So:
Level 1: Directive glyphs, not really important for the solving of this puzzle.
Level 2: Directive SI glyphs, Importance unclear, but worth investigating.
Level 3: Reactive glyphs, seem to open locked doors or act as triggers for events, very important.
Level 4: Indicative glyphs, seem to react to unknown criteria, should be closely watched.

    This is of course all speculation, I'm just using the trends I've noticed while investigating to categorize these glyphs into levels of importance so that they can be more easily studied. I'm also sorry if I've made any errors or repeated any information, but I felt I should share my observations.

First post here, so I hope its helpful.

I can confirm that glyphs do appear and react when in online co-op. A friend and I were able to open the secret door last night, and I have seen the super tri-glyph on the magic wall while playing co-op.
